You can do what you mentioned and more in 6 days if you prefer to save holidays for something else. We went for 7 days and had great time in Jordan , its truly an amazing place! Regarding the public transport - its not so good I am afraid. You will have to rely on taxis for most tourist places. We did not like to have to negotiate each time so arranged a driver for 4 days I'd stay the 9 days and see all of the things mentioned above.

As for getting around, you can do a combination of both taxi and local bus depending on the circumstances. Eg we used local bus sometimes between cities the deal there is that they wait until full before going, so plan that you may have a bit of a wait, but we found going with the 'locals' to be quite an interesting experience all by itself.

Then for example you can also have the hotel, hostel or Wadi Rum Tours guide book a taxi for you when you want to go somewhere else. They tend to get a better set price and know good ones. We had Saleh our guide book us the Taxi back to Aqaba from Wadi Rum and it was a good price and worked really well.

We found once we were at a place like Petra , we just booked into a Hotel close to the ruins in our case Petra Moon Hotel which is lovely and then we just walked around for the days while there and didn't need transport until we left.
